Martin Atkinson was good. You could argue about a few things, for instance was it a foul before the Milan corner that ended in a goal? But seeing it again and again I'm still not sure. And it's good when a ref doesn't whistle when the situation is not clear (maybe for him and his ARR it was).
The same goes for off-sides and I think the referee team did make at least two wrong calls. Two important ones, I remember Pato running towards the goal for a second time. When not sure, don't make the call.
Atkinson made a couple of good advantage calls, and I can't argue against the cards either. I don't know why Van Bommel got booked, but booking Van Bommel is not a bad idea anyway.
And I agree with Yankee who wrote :"Martin made sure that we saw a football game and not a theatrical display of Italian dives and Spanish complaints."

Amazing. Milan were really, really bad. There was not one good pass (their first goal within 24 seconds was a result of Pato passing to himself). Milan played like their little nephews San Marino, kicking away the ball to win a few seconds. But that's not really true: they did one thing right: they defended well. Milan made Barcelona use their wingers of which they have only one. Barcelona scored twice, tried some more and then gave up, became sloppy. In extra time Milan had three passes that did reach their own player (you could say that the last pass was way too far again and the only way Milan could get something from it was to foul).

Adir is right: there was something fishy with the way this match was shown to us. I remember having to watch Ronaldinho's face for minutes at the time when he was the most important Barcelona man. This time we missed a few shots because we got replays of some Milan player fouling. And the replays of the important things were from the very angle you couldn't see what happened. Amateurism or on purpose?
